During the Salem Stalker Storyline, Bo loses both his mother (Caroline), and his brother (Roman). He & Hope decide to rejoin the police force, and are the ones who arrest Marlena Evans Black. When all are discovered to be alive on an island, Bo is part of the rescue team, and is shocked to find his past love, Billie Reed
there as well. On New Years Day 2006, Zack is hit by a car driven by his daughter Chelsea Brady
. Bo learns that Chelsea was the one driving the car that hit Zack, but agrees to keep it secret from everyone — including Hope — because at the time, he believed that the truth would be too hard on Hope. When Hope finds out, she asks Bo to move out. Hope goes to find Bo after hearing he was in a bar fight, but when she arrives at Bo's location, she thinks that Bo & Billie slept together, thanks to Chelsea having given Billie a heads up that Hope was coming. As a result of everything that was going on in her life, Hope went to Morgan Island without letting Bo know where she was going, or how to reach her. On the island, Patrick works his charm on an emotionally fragile Hope, and the two of them have a one night stand. After Bo hears about this, he turns to Billie and they sleep together. When Chelsea receives a light punishment for her crime, Hope vows to never forgive Bo, as she believes that he stole the critical piece of evidence that would have fully convicted her. Bo continuously pleads that he did not steal the evidence, but Hope is not convinced. Between Bo being unable to prove his innocence with the evidence, and Chelsea's manipulations, Hope asks Bo for a divorce, which Bo never signs. At the divorce hearing, Billie appears and pleads with Hope not to divorce Bo and to give him another try. Eventually, the missing evidence disk is found, Bo's name is cleared and Bo & Hope decide to give their marriage another try. During Jen & Frankie's failed wedding, shortly after Chelsea's hearing, Hope dicovers she is pregnant. Patrick pays off Hope's OB/GYN to say that the baby was his. Just after Christmas 2006, Patrick kidnaps a very pregnant Hope, who goes into labor in the warehouse they are hiding out in. Bo arrives just in time to be there to help Hope deliver her baby, later named Ciara Alice Brady. Due to a tremendous amount of guilt, Patrick comes clean to Bo and Hope, and tells them that the baby's father is Bo.
In 2008, Bo suffered from cancer, however Bo received a bone marrow
transplant from Shawn and Chelsea. When Bo recovers, Shawn and Belle leave Salem to sail the world, the same in which He and Hope did from 1987 to 1990.
After Bo suffers minor concussion in a fall around Christmas, 2008, he begins to experience psychic visions. These visions ultimately cause a rift in the space time continuum between Bo & Hope as they differ when it comes to how to get their daughter, Ciara, back safely when she was kidnapped. During the rescue, Bo is knocked out and he no longer has any visions.
