He started his career in his home town of Blagoevgrad

 where he represented the local team Pirin. For Pirin Bibishkov played in 6 matches, scoring one goal. In August 1999 Bayern Munchen signed Bibishkov.

In July 2000 he returned to Bulgaria

. On 18 April 2007 Bibishkov scored five goals for the team in a match against Chernomorets Burgas Sofia of the Bulgarian top division. The result of the match was a 11–0 win for Litex. In December 2008, Bibishkov was named the 2008 Footballer of the Year of Litex.
