Molloy played in the FAI U-21 Division prior to being promoted to the full team. With the U-21 team he won the final of the Connaught Senior Cup

His first goal for the full team came in April 2008. Molloy replaced Alan Keane
in the 71st minute of Galway's league game against Cork City
at Terryland Park
. With the score 2–0 to Cork, Molloy scored his first goal in the premier league after only 14 minutes on the pitch.
On 14 May 2009, Molloy scored the final goal for Galway in their victory over Bray Wanderers. Again coming on a substitute, this time for Dave Cooke in the 75th minute, Molloy raced through onto a Mark O'Toole pass and slotted past Australian goalkeeper Chris O'Connor
to seal the victory.
In January 2011, Molloy signed for Mervue United
having previously played underage for the club. He made his debut against local rivals Salthill Devon in a 2-1 victory at Drom Soccer Park. Molloy scored his first goal for the at Ferrycarrig Park in a 5-3 victory over Wexford Youths.
